Can you setup crow braking with this MCB-e, that is, individual input leads for each airelon and flap? If not, is there a go around?

No, the control box has 1 input for each function. You would have to bypass the box and run the servos directly to receiver on separate channels.

Is it possible to change the direction of rotation of a servo in the box, for example for the landing flaps?

No,it's not possible.Possible solutions are you use a Turnigy "Signal Reverse" at one Flap servo or you connect the receiver directly with the flap servos (without the bluebox).
